Thanks for all tips Guys. Gives me a better view on this problem. Mike (owner) from garage persuade me that he will sort this problem by himself. I'm drooping car tomorrow morning and hopefully don't have to wait too long to get it back. So far my local garage turn to be one big disappointment. I took my lesson and next time go straight to Paris Autos :/

Final update 18/07/2016
After 4-5 weeks without car, spending £480, missing great CCC events and many disappointments I got my car back. Instead of replace motor only they replace whole sunroof and that was a moment where all problems start. With massive job delays, few attempts to set sunroof in right place, then after butchering both sunroof seals I end up with this:

Well at least it works and is waterproof.... for now :|

The ends of the seal (where that open joint is) should be in compression with each other, and superglued together (or similar).
If you can, try to ease the two seal ends towards each other, so they touch firmly, then superglue (which works superbly on rubber).

The puckers (creases) on the corners are difficult to avoid. You could try some good adhesive (polyurethane black, or superglue-for-glass) under the seal, with a heavy weight or clamp while it sets.

Bet you're glad to get the car back, finally.
